PhreeqcRM does not care about the geometry of the transport model. The only information PhreeqcRM uses is the number of cells. Of course you need to set the properties of the chemistry cells correctly with the appropriate number of moles of reactants for the RV, porosity, and saturation.

For conservative transport with no reactions, you should be able simply to set the RV with no other changes.
