Hello, please tell me in the question
Is it possible to calculate chemical reactions in the pore space? Or is the calculation performed only in the free volume?

PHREEQC is designed to make calculations in aqueous solutions. It is applicable to groundwater systems. TRANSPORT calculations can consider processes in the pore water and water adsorbed to the surfaces of minerals.
