Hi,

I wrote a package for Wolfram Mathematica called DataAnalysis, which, among other things, allows to run PHREEQC scripts from Mathematica using the IPhreeqc library, so that one can use the extensive capabilities of Mathematica to automate running PHREEQC scripts and process the output. For example, the DataAnalysis package also allows to run Monte Carlo Simulations for analysis of uncertainties, which can be coupled with PHREEQC (see here for an example).
